HCLSIG BioRDF Subgroup/Tasks/Reagents/Status Reports/2006-05-04
This note describes progress at translating the Alzforum Antibody Directory in to RDF.
Goal of this round: Figure out why protege doesn't load first version. Chip away at more fields in the spreadsheet.
Specifics:
- AJ Chen joins efforts. Reviews Abcam and labvelocity.com web sites as potential sources of additional antibody information. Based on effort needed, we decide that it would be better to pool effort to create high quality version of Alzforum.
- AJ does initial naive matching of the appropriate field in the database dump to map to gene name, using gene names and summaries from Entrez Gene Summary. 152 names are mapped, leaving 1791 to go :) A large chunk are attributable to either phosphorylation information in the name, and xml entities for the greek characters. e.g. "Amyloid β" for "Amyloid beta", "CREB phos Ser133" for "CREB".
- With help from Nick Drummond (Protege) and John Barkley determined that there were "funny" characters in the source that were interfering with loading. Changing character encoding to iso-latin-8859 from utf-8, makes it "work". I reviewed all non standard characters in the source file and decided on mappings to ascii. (see below).
- Parsed the reactivityfastoutput column, which is a list of species (see below). The question is then, how should a species be turned into a uri. Using "mink" as an example, I looked at NCBI taxonomy (didn't initially find it but later did once I knew what to look for) and at MESH. Decided that it was much easier to map to Wikipedia URLs.
