Using the save icon on the toolbar, Amaya refuses to save my local file. However, going to "save as" from the menu results in a question whether to overwrite or not, and succeeds to overwrite and save.

Related information:

save /home/user/index.html - no problems
save /home/user/htdocs/index.html - problem discussed above

/home/user/htdocs is a symlink to /var/www/localhost/htdocs
with owner:group apache:apache

however the contents of htdocs are owned by apache:users and no combination of changing ownership of htdocs/index.html resulted in a solution.

Normally the symlink is not a problem on Linux platforms.
Are you able to create a file in /home/user/htdocs with your user's right?
