Create a new html document, enter two paragraphs, and then select both of them.
Then press the emphasis on/off button: the two paragraphs get merged into one
(emphasized). The expected behavior is to have two emphasized paragraphs.

The Amaya release is 11.3 on Ubuntu.

That problem is fixed.
We probably have to generate a release update.
