When I validate uri http://www.dusevnevlastnictvo.gov.sk, there is 1 error. When I paste source code of same page to Direct Imput field in validator, there is no error.

Given that you seem to use ASP.net, I would suggest looking into the discussion in Bug 3734. ASP.net is known to serve different markup to browsers and to the validator, hence the discrepancy in validation results. 

To make sure whether this case applies to you, compare the markup shown in the validator with the "Show source" option and the one with the "View Source" in your browser. If they differ, the fix to ASP.net discussed in Bug 3734 should work.

Disscussion in Bug 3734 was helfull and resolved my problem. Thanks.

But I have same problem (url validation with error, source http://www.dusevnevlastnictvo.gov.sk/resource/vpdv.css with no error) with validation CSS on same server. Any suggestion?

I see no proble with this resource, but if you run into issues with the CSS validator, I'd suggest participating in the www-validator-css mailing-list.
