http://www.whatwg.org/specs/web-apps/current-work/multipage/origin-0.html#sandboxOrigin says that:

"The origin is a globally unique identifier assigned when the Document is created."

This should alleviate concerns at TPAC about representing isolated origins as null, in that they cannot be directly targeted for cross-document messaging or that multiple isolated iframes might compare as equal.
